REMAP / REPROGRAM ANDROID ???

I have heard on a couple of occasions that android phones have settings that are set from factory that allow spyware etc and that it can be disabled by plugging it into computer and using software or something to reprogram or re map and disable the factory set spy features so to say.

Can anyone shed some light on what this is exactly and how to do it?
